Reporter, your report is a bit confusing. Do you mean you can't specify a particular folder as a target for the filter, or that you can't run the filter on messages contained in a particular folder? What do you mean by "custom folder"? Is this a folder in a POP account, an IMAP account, or the "Local Folders"? How many levels deep is this folder?
Sorry, I'm portuguese and I don't speak english very well. Go to tools and select Message Filters... There you can select one of your filters. Select one. Now in the bottom of that form you have a combobox "Run select filter(s) on:" -> Here you can't select a folder from Local Folders. I wrote "custom folder" where I mean a folder created by me in the Local folders.
Message filter for "Locl Folders" is not available yet. See Bug 177093
The reason is, filters are defined at an account level (or at an individual newsgroup level). When you run a filter (for the mail account) on a folder, that folder has to exist within the same mail account. (This is not the best design, but that's how it is right now.) "Local Folders" is a virtual account, but it does not have filters; the request for this feature, as noted in comment 3, is bug 177093. See also bug 66391, and bug 129883. *** This bug has been marked as a duplicate of 177093 ***
