I just installed Mozilla nightly 2004042307 on a fresh Windows XP installation.
When Mozilla browser opened it asked me if I would like it to be the default
browser. I said yes. I then opened Mozilla Mail and it also asked me if I would
like it to be the default e-mail client. I said yes.
I then tried to send a mail by using Start > Run. I entered
mailto:someone@somewhere.tld as usual but this didn't open Mozilla Mail composer
window. It started Outlook Expres instead of Mozilla Mail. I then checked in
Control Panel > Folder Options > File Types and I noticed that Mozilla Mail was
not registered to handle mailto protocol (and others like news).
If I remember correctly this used to work just fine. Well almost fine as it
opened extra browser window even if it shouldn't. This should just open Mozilla
mail composer window.
To my knowledge, Mozilla has never set itself as the default mailto handler.
Are you sure you hadn't set that up manually on your previous install?

(Thunderbird does set itself up correctly for this.)
