When clicking on any link (tried gmail.com and opieandanthony.com), any link set
to open in a new window (target=_blank, etc) will open in the same frame as the
sending link. If only one frame, will open in the same window. Temporary
solution is to right click and say open in new window, but this becomes annoying.

1. Click any link that has a target of a new window

Target opens in same frame

Expected Results:  
Target open a new window
Do you have this experimental option active? Look for
browser.tabs.showSingleWindowModePrefs with about:config. See
http://www.squarefree.com/burningedge/releases/1.0.html for details.
I am also using TabBrowser Extensions.
TBE has many options to do that. Disable the Extension or check for newer versions.
Closing as WORKSFORME. Feel free to re-open if you still see the problem, but
make sure to disable TabBrowser Extensions before testing.
