The (X) "clear" icon in the quick search box has a visible border; native OS X applications' clear icon 
doesn't appear to have it.  (The arms of the "X" also appear a bit shorter and a bit thicker in 
Thunderbird than in native apps.)

WFM on Mac 10.5 with Thunderbird 2.0.0.12.
