In Account Settings, Server Settings, there is a textbox where you can enter a
value for what port to connect to. Next to it, there is a text label "Default
Port". But this value always just changes to whatever value I have entered into
the "Port" textbox after cicking "OK". This value should never change. For
instance, the default port for POP3 is 110. If I choose to use port 995 instead,
the default port should still be 110, not 995.

Are you sure this bug still exists? Seems to be TB specific. WFM with SeaMonkey Trunk and Mozilla 1.7.13 (similiar to TB 1.0.x). Default port is only changed if you switch SSL on/off. For both POP and SMTP.
Please retest and if you cannot reproduce it with current builds resolve this bug as WORKSFORME.

No additional useful information since last comment, resolving WFM.

Please comment if the issue still occurs in the latest 2.0.0.x / trunk nightlies.
