Quite often the emails and rss feeds download their messages twice (in some
cases I have even seen 5 times the same message, there really is only one on the
server), I always keep everything on the server because I want to be able to
download my mail again somewhere else. 

Reproducible: Sometimes
Steps to Reproduce:
(I only managed to reproduced double RSS feeds, this does not work every time)
1. Subscribe to a RSS feed of nu.nl (dutch news site)
2. Download messages (summary only)
3. Close thunderbird and wait a couple of hours
4. Restart thunderbird, get RSS messages
5. Thunderbird downloads messages that are already downloaded

For e-mail I can't see a pattern, sometimes everything is ok the next minute a
message is received 5 times (and considered spam when it isn't).

I'm getting my mail from a pop3 server using courier.
I am getting the same error with duplicate items in several of my RSS feeds
showing up. It usually happens after I get all my RSS feeds in, read them all,
close thunderbird, and then reopen thunderbird. After this several items will be
redownloaded as duplicate items.
