There is a check box for including or excluding message checking for POP3
account ("Include this server when getting new mail", in Advanced Account
Setting), why there isn't one for IMAP account ?

because that button has to do with the global inbox, where pop3 accounts share storage, and there's no folder to select in the folder pane to give context to the get mail command. If you're using the pop3 global inbox, your server never shows up in the folder pane. For imap, the server does show up.
