I'm not sure if this is a defect or an enhancement, but it certainly feels
counterintuitive to me.

In Thunderbird version 1.0 (20041206): Open a Saved Search folder, and click the
"Junk" icon in the message list. The message is marked as junk, but no further
action is taken; the user has to manually move or delete the message himself.

Manually identified Junk in a Saved Search folder should be handled the same way
as any other folder: it should be moved or deleted as specified in Tools -> Junk
Mail Controls.
I see this with version 1.0 (20041216) as well, and I agree it seems
counterintuitive.

The behavior is better, but not ideal.

Currently, if I manually mark a piece of mail as junk in a real folder, it is
removed from that folder immediately, and placed in the Trash can (Junk mail
controls says to delete the item).

If I manually mark a piece of mail as junk in a saved search folder, it remains
in the folder view, but is deleted (i.e. the folder view is not refreshed, and
it should be).  Note that the item is NOT placed in the trash can, it's just gone.

Obviously, I don't really care that the item isn't placed in the trash can (I
have the account set up to empty trash on exit anyway), but the behavior in the
two cases should be consistent.

1.5 Beta 1 (20050908) works correctly for me. I do get a folder refresh after
marking the item as junk, and the message ends up in the trash can, as expected.
 My junk mail controls are set to delete immediately, like Miguel's. 

I'm not sure what the difference is, but from what I can tell the bug is fixed.
In any case, the original problem is fixed: the message does get handled
(deleted) now, as specified in the junk mail policy.
