I don't know if this is related to the fact that I was manipulating imported
folders from outlook (I suspect not), but trying to move folders that contained
sub-folders didn't seem to work correctly.  Sometimes it would do nothing, other
times it would copy rather than move.  It was very frustrating.  This was, btw,
by clicking on a folder and then dragging it into another folder.
Nick, you have to describe at leaset nexts, because here is Bugzilla to report
"Bug"(suspected flaw) of Mozilla family instead of for Q&A, for saying complaint.

(1) What is your Thunderbird version or build id?
    Bugzilla can know your Browser name/version by JavaScript
    but can not know your Mailer's version.
    You have to write it by yourself. 

(2) IMAP? Or POP3?

(3) Problem when, from what folder to what folder?
    - Explain on folder structure of both "From folder" and "Target folder".
      Folder name and sub-folders of it, and sub-folders on sub-folder...
    - Explain on file/directry structure for the folders
      - If POP3, directry listing of mail directry of both "From" and "To".
        See "Local Directry" setting of the account(s), and get directry listing, 
        then attach to this bug. Easiest way is ;
        - Open MS DOS Command Prompt
            X: (Drive of your Mail directry)
            CD <Your Mail Directry>
            DIR /S > C:\TEMP\dir-list.txt
        - Edit C:\TEMP\dir-list.txt by text editor and check contents
      - If IMAP, get protocol log, then attach log file(do not past log to bug).

        Don't forget change set NSPR_LOG_MODULES=protocol:5 to IMAP:5.
        Please note that log file is overlayed on resatrt. 
 
(4) Describe problem detail, what is you exact operation on above folders,
    and what happened - what were moved, what were copied but not moved,
    what were not moved.
    and what happend when you draged problematic folder(s).

(5) What is bug(flaw of Thunderbird).
I had the same problems from moving imported Outlook Express (6.00.2800.1123)

It only happens when dragging and dropping imported folders with subfolders.
When dragging and dropping (no error message) they will not appear and after
restarting Thunderbird there is only a copy from the root from the subfolder.
The first subfolders is also available but without any messages. The other
subfolders are not copied and the source is still available in the imported
inbox from outlook express.

If the folders with subfolders are newly created under thunderbird itself there
is no problem when moving (dragging and dropping) them around in the folder
structure 
Work around: copy all (sub)subfolders from the inported outlook express folder
one by one to the inbox from Thunderbird and If There are no subfolders left you
can drag and drop the root from the subfolders as well. Afther this you can  
copy the sub(subfolders) to their orriginal positions.
Maybee it has to with differend Languages

I believe this is because the import code isn't creating the right directory
structure for parent folders. There needs to be a file with the folder name, and
then a directory with the name <folder>.sbd

Have the same problem

1) The first import from outlook (see other bug) didn't work so i split the 
file up in outlook and imported. Everything succeded but i got a error message
2) Now that i'm trying to move only some folders (with only a couple of mails) 
are 'move-able'. Others (with a lot of mail) can't move (no error, but when 
trying again you'll get: Map already excists).

Problem: Moving folders has an error.
comment on #3... there are files [foldername], [foldername.msf] and folders 
with .sbd 

messages have only [filenumber] and [file.msf]
