If I specify a Proxy Autoconfiguration URLin Preferences/Advanced/Proxies
pointing to autoconfig script at MS ISA Web Proxy (for example,
http://myproxy:8080/array.dll?Get.Routing.Script), then Mozilla asks
username/password any time when it starts (even if only quicklaunch starts).

If ISA Web Proxy is entered manually, then all is OK and authentication is silent.

Any activity there? This is really annoying in the LAN environment
Unlikely. This is SSPI-only issue, SSPI should work with current Windows credentials and don't use Mozilla password system.
ISA 2006 + Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9.1.2) Gecko/20090729 Firefox/3.5.2 is WFM. So can't confirm, seems problem in your ISA configuration.
