Details
I have a mail filter setup to delete messages sent to a certain alias (because it is constantly spammed and I dont use it) and mail is moved to deleted folder. Any messages collected from my POP3 account that match this criteria are also counted as a new message (when mozilla has finished collecting mail) EVEN tho they are inevitably identified as spam. Thanks for a great product, keep up the good work :)

Does the filter use the action "move to <Trash>" or the action "delete message"? If the former, does the filter also use the action "mark as read"? A message that is not marked as read (which occurs automatically when the "delete" action is used) will cause a notification. If a message is filtered out of the Inbox, it will not be scanned by the junk controls until the destination filter is opened, so the mail won't be known to be junk until then. xref bug 233930 -- which I believe this bug is a dupe of; also bug 200788.

The filter uses the action "move to <trash>" but not "mark as read" The reason for this is my own stupidity, I have since changed to "delete the message" (I can only guess I failed to notice the scroll bar..) I am no longer sure that just because a message is filtered to the "trash" and counted as a new message that this is a bug, perhaps just odd behaviour. I do think somthing needs to be done about this though, perhaps run junkmail filter on messages before filtering, or perhaps ignore messages moved to trash by a filter since the user obviously doesnt want to read them neither do they want to be notified of these new messages. another solution would be to run junkmail filters on "trash" and other folders before notifying of new messages, tho running junkmail filter on "trash" sounds a bit dodgy methinks. not sure if this is a dupe or not :) Regards
