I have many folders set to be available offline. I decided to backup my emails
by compressing my profile with all of the emails but found that the folder was
in excess of 100 megabytes. I have nowhere near that many emails. It seems when
folders are marked as offline, and you delete them within Thunderbird, that they
are NOT removed from the offline file and remain there indefinitely. I went
through the 90 meg INBOX file and it had emails that were quite old. I then
tested it by deleting an email with a large attachment from my sent folder, and
then found it within the SENT file immediately after.
The problem you describe may be related to the setting
Edit->Preferences->Advanced->Offline And Connection Settings->Offline
Settings->Compact folders when it will save over...KB
Can you redo the actions you described with a very small value in this setting
("Compact folders when it will save over 1 KB" for example)?
This may decrease considerably the size of the files on disk and remove deleted
mails from the files.

...or, you can do File -> Compact Folders to remove slack space in the folders
