when in a mail windows (by double-click on a mail, or right-click + open in new
window), the File menu proposes the option to Quit. I've already several times
quit when I only wanted to close this window. As I guess we (almost) never need
to Quit from this kind of window, it would be better either to ask for a
confirmation or event disable the Quit from that menu.

The only real problem with closing all windows in response to File|Exit is loss
of data. (There is a known problem with Thunderbird closing a message-compose
window without asking for confirmation; and see bug 182417.)
Note that the File menu also provides a Close item, which closes only the
current window. This is very common in Windows applications, and probably
elsewhere.
I suspect this bug will be WontFix'd.
