I needed to copy my user account (administrator) in Windows XP into another one
in the same computer. I used the Windows user account migration tool. Absolutely
everything was correctly copied into the new one - except
Documents and Settings\user\Application Data\Thunderbird 
and
Documents and Settings\user\Application Data\Mozilla\Firefox.
All emails and settings were lost.

I'm not sure whether you mean the Files and Settings Transfer tool or the User
State Migration Tool

The list of what gets migrated using the Files and Settings Transfer wizard is
very specific (the IE favorites, IE cookies, My Documents etc), and does not
include transference of other/misc/'unknown' application settings within a
profile (i.e. Tb and Fx). If you want to transfer other settings, you must
choose the folders explicitly.

The USMT uses the same list as the wizard, unless you create a custom .INF
