I've been noticing this with trunk Thunderbird builds. It was not present on the
aviary 1.0 branch.

1) View a message with a long cc list (one that requires an expand/collapse
toggle to show all of the recipients). Or a turn on the hidden pref for showing
the user agent string and view a message that has a user agent header on it.

2) Layout is giving too much height for the message header box. 

Resizing the window in any fashion causes layout to redraw the box at the
correct height based on the visible content in the msg hdr box. Furthermore, all
other messages seem to then have the correct height. i.e. it happens on the
first message and once you resize, it never happens again.

Probably. But probably it needs a testcase, and also I haven't seen this in ages so I suspect WFM.
I'm inclined to agree with WFM.
