Details
Set up a Gmail account as the main account in Apple Mail. The next step can be done in two ways that are basically similar: -> send a messages using Apple Mail to your own Gmail account or -> set an event in iCal that sends an alarm to your own Gmail account These messages are not picked up by Thunderbird when checking for new mail. Using the web interface to Gmail, the messages DO show and are marked as now. Fully updated OS X 10.3.8 with Tbird version 1.0+ (20050312) Always reproducible. Marking it as major, since messages are just missed.
Short update: this may actually be a Gmail problem (the way it marks SENT messages). Nevertheless, Gmail's web interface shows the message in its INBOX.

Sounds DUP of Bug 388914. See "Gmail Help Discussion" articles listed in Bug 388914.
Per comment 2, indeed Gmails POP implementation is responsible for this --> Invalid
