Details
Firefox's default theme's ID is hardcoded in extensions.js, and that is VERY bad for other standalone applications based on mozilla/toolkit. Caused a bug in Nvu. Also affects the aviary branch.

We could I guess switch this to find the default theme using it's internal name, or I guess maybe put it into the preferences but that seems a little over the top. What kind of issues did this cause?

I can't see any particular reason to do this. If you can provide details of problems this causes then reopen and we can re-evaluate it.
