I had used Mozilla Firefox normally. I closed it, did some work in the control
panel, removing some old programs that I no longer needed (none of which had
anything to do with Firefox.) When I re-opened Firefox ALL of my bookmarks were
gone! I tried to download 1.0.1 and reinstall but it didn't help. The bookmarks
are still missing.

Reproducible: Always
go to windows start menu, then choose Run...

type in 
%appdata%\Mozilla\Firefox\Profiles\

and press enter, how many folders (profiles) do you see there?
Summary: opened Mozilla and all of my bookmarks are gone! → opened Firefox and all of my bookmarks are gone!
