I upgraded to this from version 1.3, in which this bug did not seem to show up.
I do not know when it was introduced between version 1.3 and version 1.7.
To duplicate this bug exactly as I have done it, you will need to connect to a
server that is itself processing mail with SpamAssassin. I suspect, however,
that the bug is more general, and would apply to any custom header.
Basic Problem:
In this new version of Mozilla, when you get new POP mail, filters that involve
headers that are on the native header list (ie Subject, To, From, Date, etc) are
run as expected. However, if you create new "custom" headers (in my case, using
Spam Assassin, the headers X-Spam-Status and X-Spam-Level), filters that involve
those headers do not seem to be run when mail is downloaded. HOwever, and here
is the clincher, if you subsequently choose Tools->Run Filters on Folder from
the menu, the filters ARE run, and are run correctly.
Please note that the filters I am using are filters that worked fine on POP
download prior to my upgrade to from version 1.3 to version 1.7.5.
A bit more detail:
I have a filter that sets the flag on all messages if the custom header
"X-Spam-Level" contain the string "****". If I "Get Messages" and download a
message in which this header does contain that string (meaning that SpamAssassin
running on the server has given this particular piece of email a spam liklihood
score of four or greater) it does NOT flag my message. However, immediately
after downloading, if I then select "Run Filters On Folder" from the "Tools"
menu, that piece of email will be flagged.
However, if create a test email and send it to myself in which the Subject of
the email contains the string "****", and change my filter so that it looks at
the standard "Subject" header instead of the custom "X-Spam-Level" header, the
filter works as expected both during POP download, AND during a "Run Filters On
Folder" operation.

DUP of Bug 275558? If yes, see http://www.mozilla.org/releases/mozilla1.7.6/changelog.html ("rough changelog" linked by "Mozilla 1.7.6 README" section of Release Notes) Since Bug 275558 was a problem new in 1.7.5 and fix for it has been included in 1.7.6, the problem is expected to be resolved by 1.7.6. Try latest release, please.

Yep, you are right. Works fine in 1.7.6. Pardon -- I did not know there was a new release out.
