This is probably a Dup, and probably outside the scope of Bugzilla. Windows people aren't used to being able to quit applications full stop. If you find it a bad idea, you should ask for the quit (exit?) item to be removed from the menu, so that you can close tabs/windows but not quit the application in one go. There are probably a lot of people who agree with you.
WFM with Mozilla 1.8b1 and Mozilla 1.7.7RC, File>Close (Ctrl+W) only closes the window from which it was called, as it should. Choosing File>Exit (Ctrl+Q) will close all open Mozilla windows. Could you try to reproduce this bug with a more recent Mozilla version?

I see what you mean here. This happens in the latest stable release of Firefox (1.0.7). Probably the best plan is to disable the File->Close action when no websites are open in the current browser window, and make File->Exit only close the current instance of the browser.
See Bug 39057 "Confirmation alert ("dialog") when choosing File > Quit | Exit" (warning, approaching 200 comments). See my comment 1 , I hesitate to lay down the law on useability on someone else's platform, but I would be surprised if your proposal were accepted without modification. If the application is in a 'not quittable' state (there are hidden windows, downloads or print jobs) then the Quit or Exit item should be greyed out (disabled) or removed. Alternatively/additionally Quit should be transparent: there should be an effective "Where You Were" on application start ...
Yes, File->Quit closes all windows File->Close Tab closes the current tab and File->Close Window closes the window It's unlikely to change. WONTFIXing
