I had the bookmarks toolbar minimized, and when I told the PC to open it, it was
empty. They had flashed up as though they were there, but after a split second
everything was lost.

I was opening www.totalfark.com, but I don't think that is the problem.

There is no bookmarks folder in the program anymore, and I have not created a
new file or opened firefox on a new profile.

I have rebooted, forcibly shut down the program by the task manager, and tried
to reload the book marks through the bookmarks manager.

Everytime I open the program now, the bookmarks bar is blank.

Reproducible: Didn't try
You probably need to check the FAQ sheet and other troubleshooting resources
for Firefox.
