I upgraded using Firefox internal upgrade method from 1.0.3 to 1.0.4 and after
the upgrade all my bookmarks were gone, disappeared, vanished, etc.

Great.

Reproducible: Didn't try

Steps to Reproduce:
1. Use 1.0.3
2. download 1.0.4
3. Look for your bookmarks...:-)

Actual Results:  
Not tried after first upgrade

Expected Results:  
Not to remove those bookmarks.

Firefox might have made a new profile for you because it did not shut down
properly. Please try the profile manager to see if your old profile & bookmarks
are present. http://kb.mozillazine.org/Profile_Manager

No, I have only one profile here and it is "Default". So, it didn't create any
additional profile for me.

I have/had a similar problem.  After the upgrade, the menus were disabled and I 
could not hot-key the bookmark list to export my bookmarks. After several 
installs and uninstalls, removing Firefox and Mozilla registry keys left 
behind, I still had the same problem.  After viewing this bug, I deleted the 
default profile, and I now can access the menus.  So it looks like something in 
the profile is/gets broken after an upgrade.

It seems to "work" also in win2000.

A friend of mine says that his bookmarks disappeared 2 or 3 days after the
installation (win2000). Same thing says another friend of mine (winxp).
I wonder if this is possible.

In winxp I saw that the old profile folder was empty: no bookmarks, no
extensions, no themes.

I have a problem similar to this.
Oftentimes, usually the first time I open Firefox after I boot up, the bookmarks
will be gone. No little chevron dealie, no bookmarks, nothing. Also, the tabs
are missing, even though I have multiple home pages. When I close, it gives me
the "you are closing multiple tabs" message. I was looking through the
bugs to see if there were any similar ones when I came across this one, so I
decided to post my troubles.
This just started happening when I upgraded from 1.0.3 to 1.0.4.
