If I try to disable Java, it is not possible to close the preferences dialog.

If I try to get http://squat.net it - the java stuff is just in grey
I just tried disabling Java and I'm able to close the prefs dialog.
This seems to have been fixed since you reported this bug. 

In the second item in your bug, the java stuff is gray because
java doesn't work on linux yet because there are no OJI enabled
JVM's yet.
