Reporter, please take a look inside your inbox mbox file, which is located in your profile under mail/%pop3server%/inbox. Search for the specified mail (which will normally be located at the end of the file) and tell us the X-Mozilla status from the mail header. Do you have a junk filter or any message filter running? If you can reproduce it every time, so I would consider, that you could test it with a current nightly build of Thunderbird. Please aware that your profile could become corrupted when using nightly builds, so make a backup of your data before. ftp://ftp.mozilla.org/pub/mozilla.org/thunderbird/nightly/latest-trunk/thunderbird-1.0+.en-US.win32.zip
is your inbox set to view | unread only messages? If you read a new message, then mark it unread again, switch to another folder, and back to the inbox, is the message displayed?
