I have several accounts with own incoming mail. If I send an email with account 
1, the email lands in the general ones sent and not in sent from the account 1. 
Should be better isolated

Summary: multiple account. Each accout have a box. Mail send and receive in wrong box. → Several accounts with own incoming mail
This is not a bug, this is a feature :-)

--> here is the config for TB 1.0+ (branch build), so i'm not 100% sure it is
the same in 1.0.6 ...

--> go to account settings 
--> select an account
--> server setting
--> button advanced
--> check radio button "inbox for this server's account"
--> enjoy
As per comment #1, this is a feature -> invalid.  Both sending and receiving can
be divided up for separate accounts, or combined together.
