This appears to be much closer to bug 196180 (which you also opened).  The symptom from that other bug does not manifest with this message.

I confirm we experienced this kind of problem with TB 3.1.10 with a mail automatically sent by an application.

I've tested an inline forward with the sample of message given by Eugene in comment #1 and the result was a mail without any inline message. Exactly what we experienced.

I think possible that the layout of certain cascaded content types, especially multipart/(mixed|related|alternative), lead TB to ignore the entire message body.

FYI, I've tested with a old Outlook Express 6 which has built the message as expected.

I can reproduce this Thunderbird 3.1.11, but it seems to be fixed in latest Thunderbird, e.g. Thunderbird 17.0.2.
