When I click on a link to these types of files I always have to choose to save
them rather than being able to choose "Always perform this action...", which is
greyed out.

All works fine for me.
I guess this is because the are all served only as "application/octet-stream".

Yeah, this is the lesser of two evils (the greater being your .zip preferences being applied to various other files)...
