To fix it you have to go to Get Info and set the Open With "Stuffit Expander" to "BOMArchiveHelper"

Steps to Reproduce:
1. Download a zip installer
2. Unzip the application
3. Run the installer -> application does not run
Actual Results:
Application in the zipfile does not run after unzipping the file
Expected Results:
Downloading process seems to think it is a windows zip file and sets the "Open with" to Stuffit Expander instead "BOMArchiveHelper"
The user can fix the problem by changing the "Open With" application to "BOMArchiveHelper" in the get info of the downloaded zip. Safari and IE don't need this change to the Get Info

Maybe installing BOMArchiveHelper messed up your initially correct settings?

As far as I know BOMArchiveHelper is default installed on OS X. The extension of the downloaded file is still ".zip". When downloading it asks for an application to open with "application". The only option there is Stuffit Expander. It also says .zip is a PC ZIP Archive. If you choose "Save to disk", the application is set to Stuffit Expander.
Other browsers (Safari and IE) don't ask for the application to unpack with. Since other browsers don't have such a behavior, maybe it is worth to take a look at.

As said, my Firefox associates that file with Stuffit, and Stuffit handles it correctly, so i can't reproduce your observation. Moreover, I can't find BOMArchiveHelper on my OS X Tiger. Where is it located on your computer? And what version of OS X are you using? And what version of Stuffit?
I'm using OS 10.4.3. You can find the BOMArchiveHelper in the Get Info of the document (Open With: popup). For example download the file http://www.printshopmail.com/index.php?MainId=5&category=23&step=2&id=177

Just a question: according to the wikipedia "Prior to its inclusion in Mac OS X v10.3 most users used StuffIt Expander for almost all archive decompression."
How did you get your computer to 10.4.3? [i'm trying to figure out if this can be a cause, as mine went via an upgrade, and there Stuffit works fine.] Also what version of Stuffit are you using?
The file can be unpacked by Stuffit but it gets corrupted (the unpacked application does not run anymore)
Stuffit version 6.5.1 (I know it is old), maybe it is the cause it unpacks uncorrectly, but customers have the same problem and Safari does not set the application to Stuffit but BOMArchiveHelper
Installed 10.4 and upgraded via the upgrade manager automatically
In your preferences, under DOWNLOADS - VIEW & EDIT ACTIONS, do you have an entry for .zip files?
Also, it seems a rather uncommon conflict here: you're running Stuffit 6.5.1 (from 2001) on Tiger (from 2005). I'm not convinced yet this is a problem caused by a Mozilla product per se.
Why don't you try updating your stuffit version?
I haven't got an entry of .zip in the preferences. I can't add an entry here either (just Remove and Change).
I can update the Stuffit version, but I'm just wondering why Safari and even IE set the unpack application to BOMArchiveHelper and everything unpacks fine.
I just heard this problem from a customer and he asked us to mention that our application didn't download correctly with FireFox. After analyzing the problem at our side the problem was not the downloading by FireFox but the application that unpacks the zip file. So currently I've added the following text to our website:
Note for Firefox users: after downloading the PrintShop Mail for Macintosh application, you have to change the Open With Stuffit Expander to BOMArchiveHelper in the Get Info of the zip file before unzipping.
Unfortunately I don't know his configuration, but I can assume that more customers have this problem since I have this problem too.
