I'm not sure that our behaviour is correct, however I do believe it's working as it was designed. In clicking Reply Thunderbird set the headers of the replying message to reply to the other message. So the mail that is sent out would look like it was a reply. Take this example: You receive a message sent to me and wayne. You reply to the message but remove me so it only has wayne. When wayne sees the message it well thread correctly because it has the right headers set; whether it's a "true reply" or not is irrelevant. You could argue that a better alternative would be to undo all the reply headers as soon as one of the replied to senders is changed. That might work for a single recipient / sender relationship but not for the above example. There's likely a complicated solution but I can't see that end users would truly benefit from that complicated solution. Marking as wontfix.
