342778 - branch-only files missing from bonsai queries

Bonsai has recently (~15th June) stopped listing checkins for files that only exist on branches.
E.g. http://bonsai.mozilla.org/cvsquery.cgi?treeid=default&module=all&branch=ZAP_20050610_BRANCH&branchtype=match&dir=&file=mozilla%2Fzap%2Fclient%2Fcontent%2Fzap.js&filetype=match&who=&whotype=match&sortby=Date&hours=2&date=month&mindate=&maxdate=&cvsroot=%2Fcvsroot
only shows revisions of mozilla/zap/client/content/zap.js up to 1.1.2.82,
revisions 1.1.2.83 & 84 (2006/06/25 & 26) are ignored.

Timeless reckons this could be due to #180503 or possibly #325919.

justdave, I'm going to temporarily assign this to you, I kind of need to know which of these is likely to have caused it. I should be able to set this up on landfill, but I don't have time and I've never gotten the mail integration working there, which means this is fairly hard to begin with.
