I wonder if we need to set these prefs to false too: 

security.warn_entering_secure

security.warn_entering_weak

can you try that with tools |config and see if the warning stops?
yes, toggling security.warn_entering_secure stops the warning.
These are due to the default security.warn_* prefs. They don't make a whole lot of sense to be set to true in Thunderbird.

This is a dupe of bug 302095, which was FIXED but I just reopened. The wrong prefs were patched.
