I have 2 themes that I am unable to remove "Metal Lion 2.0" and "Modern Pinball 1.5.1" I have removed them manually from the install.rdf and their respective folders byt still remain. Even if a theme is disabled a user should be allowed to remove it.

Any errors in the JavaScript Console after starting up?

When you say you removed them from the install.rdf what do you mean specifically?

Before you tried to remove them manually what were the symptoms?

Normally, a user is allowed to remove a theme even when they have been disabled by the app due to being incompatible.
