Will try to create testcase, though limited info makes this dificult.

This is confirmed on Windows XP running Mozilla/5.0 (Windows; U; Windows NT 5.1; en-US; rv:1.9) Gecko/2008052906 Firefox/3.0. The upper example on the testcase has odd line spacing, while the lower one has the correct line, with no ∽. This issues does not exist on Windows Vista with Mozilla/5.0 (Windows; U; Windows NT 6.0; en-US; rv:1.9.1a1pre) Gecko/2008071903 Minefield/3.1a1pre.

This is the same issue as discussed in bug 598900 and its duplicates; see there for more details. In short, it's caused by the metrics of the fallback font that's found for the backwards-tilde character in this example.
