I wasn't able to reproduce this yet - Alek has a test case up for me to try. On the Mac I can see the exclamation point, but I don't see the incompatible wording showing up. I will try this on Windows tomorrow and provide some additional feedback.
I can confirm this with Firefox 2.0 on Windows.
Tested with some of the recommend extensions and wfm for me on Mozilla/5.0 (Windows; U; Windows NT 5.0; en-US; rv:1.8.1) Gecko/20061010 Firefox/2.0 Maybe you can post the extensions, on which you have reproduced this problem, so i can test gain :)

Seems to still happen with Mozilla/5.0 (X11; U; Linux i686; en-US; rv:1.9a8pre) Gecko/2007090904 Minefield/3.0a8pre, but I were checking it with a 0.5MiB theme on AMO, that was incompatible anyway.
And with Mozilla/5.0 (X11; U; Linux i686 (x86_64); en-US; rv:1.9b4pre) Gecko/2008021204 Minefield/3.0b4pre. (This time, the add-on was indeed incompatible. There was and, as described below, is, a bug with downloading: I clicked Uninstall, and both the tab with download and the add-on’s record that said it was incompatible have disappeared. But after some [apparently, when the download was actually completed] time, a message about the add-on being incompatible appeared.)

Ok, this seems to have popped up again. When I install an add-on (Ad-Block Plus in this case), it prompts me to restart Firefox, as it should. However, before I restart, if I go over to extensions, it says that the add-on is "not compatible with Firefox 3.0". Then, when I restart Firefox via the prompt, the add-on works properly. I'll try to add a screen shot too.
This is fixed with the new extension manager
