Anything in particular about the downloads that go to C:\Temp instead of E:\Downloads? Are the ones in C:\Temp the ones where you selected "open file with.."?

seems (not really sure) to be solved in 2004
At least you aren't getting this problem anymore. :) Feel free to file a new bug if this happens again in Firefox 2 or future versions.
