Please obtain an NSPR log of the attempt to download the mail and attach it here. You can find the instructions at <http://www.mozilla.org/quality/mailnews/mail-troubleshoot.html>. Change the protocol to either pop3 or imap depending on your mail server type. You can also check with the upcoming Thunderbird 1.5.0.8 build from <http://ftp.mozilla.org/pub/mozilla.org/thunderbird/nightly/1.5.0.8-candidates/rc1/> although you should be aware that this is only release candidate and might change before the official release.
do you have an anti-virus program running? I'm betting that's what's causing the timeout. You could try increasing the timeout in tools | options | advanced | general, timeout. But I suspect an anti-virus program is just spinning forever.
