I use Thunderbird regularly, and I have it open 24/7. Sometimes, when it shows a message box for notification about a certain event, since the message box is modal, it obstructs the program from fetching more mail, causing the current mail download session to time out, and nothing new getting retrieved unless I take action against the message box. This is annoying, and I wish there was some way to make these message boxes non-obstructive. Something like this used to happen in Firefox 1.0 (for example, the server not found message box) and got corrected in Firefox 1.5. I'd really like this to be corrected in Thunderbird 2.0 as well.
Two of the most common message boxes are "This folder is being processed. Please wait until processing is complete to get messages." as well as the message box which appears when my email client downloads an infected message, and AV catches it, and Thunderbird asks if I want to skip it or not (don't remember the exact text on the message box.)
Even if the default behavior is the modal message boxes, it would be nice if there's an option which can be used to suppress them.
Reproducible: Always

Ehsan, was this with a pop account, and do you still see this problem?
I suspect the issue related to AV is under the control of the AV program and cannot be controlled by thunderbird.
Severity: enhancement → normal
Summary: Thunderbird message boxes should be non-obstructive → Thunderbird modal dialogs should not stop messages from being downloaded. "This folder is being processed. Please wait until processing is complete to get messages."

I don't remember, sorry, but I haven't run any anti-virus software for a long time.

Andy do you see this problem with version 3.1? Which OS?
Original testcase is gone - Ehsan no longer runs on windows.
