When I save a search (like all starred messages) then I see the saves search as a folder underneath my main account (local caching) - folder next to inbox. Then I close thunderbird and restart then the saved search is gone. The account is an IMAP account.

Steps to Reproduce:
1. IMAP account
2. save search
3. Restart
4. Search gone
Actual Results:  
saved search gone

Expected Results:  
Saved search still there

Does the folder show up when you collapse and expand the account? If so, this is probably bug 364519.

P.S. You can paste a screenshot taken with Print Screen into MS Paint and then save it as an image file (such as a PNG) and then attach it to the bug. This will allow people to view the image directly in their browser.
