some emails which were in my gmail inbox disappeared in downloading mail. They are not in any folder in TB. I searched every folder including trash and junk.

Seems to WFM here on Thunderbird 2.0.0.12 Mac OS X 10.5. Please feel free to comment if the issue still occurs in the latest supported Thunderbird version 2.0.0.12 or trunk nightlies.
