What version of Lightning do you use? Does the issue disappear after disabling Lightning? Do you see any error messages in Tools -> Error Console? If yes please copy+paste them here.

I can't reproduce the issue using Thunderbird 2.0.0.17pre (20080715) + Lightning 0.9pre (2008071421) on Windows XP.
Thunderbird has no menu entry Tools -> Password Manager at all. I opened Tools -> Options -> Privacy -> Passwords -> Edit Saved Passwords instead. To open the dialog the master password was required (if no entered before). To view the password it was required to click the Show Passwords button and to reenter the master password.
