Details

Password manager has saved my POP / IMAP passwords for 3 accounts. The accounts are configured to check for new mail at programm start.

Opening Thunderbird 3.0a1pre build 2007111703 leads to the expected dialog requesting my masterpasword. But this masterpassword dialog instantly pops up 3 times (the mail/nss backend has to fill in my 3 POP/IMAP passwords in server communication). So I've to type my masterpassword 3 times in the masterpassword dialogs. This is different to 1.8_branch, not comfortable and irritating - maybe some users could thing, they have typed a false masterpassword?!
I have not heard such reports about SeaMonkey yet, which is also still using wallet on trunk.
Mark is working in bug 382437 and bug 239131 to replace wallet with LoginManager though, perhaps that alone fixes your problem.

I'm not sure this has anything to do with NSS at all, though...

Duping to bug 437635 as that covers the issue better and has potential fixes (note: this was reported for Thunderbird).

Bug 338549 may cover a SeaMonkey case for a full workaround (and a TB case for non-master password multiple accounts).
