Currently when I have all threads collapsed I can't tell if there are any new messages in the threads for which the head message has been read.

This typically happens if there are many threads and they are mostly read.

In the 'read' column there is either the green dot for the new ones, or the gray dot for the read ones. I propose that you make the dot half-green or any other color when the thread is collapsed with the head message is read and some others are unread.
