I have been marking those messages "not junk" for quite some time, but still most messages new messages end up in my Junk box Reproducible: Always Steps to Reproduce: 1. 2. 3.

Have you set the option to not mark as junk if the sender is in your address book (and added the sending system as a contact)?

If I understand you correctly you want moderation messages for spam not marked as junk? I suppose it's intuitively difficult for the adaptive filter to learn to classify almost identical contents from different senders differently... I can offer two workarounds: a) let the junk filter work for you: let moderation messages for spam go to junk, such that you can get faster turnaround time on probably non-spam moderations with less effort, deferring dealing with the probably-spam to later batches; that's what I do with blog moderation mails (90--99.9% spam) and it works great b) if you want moderation messages for spam not marked as spam you could add the sender to an address book and set an exception for that address book in account settings -> junk settings. If you mean that you are doing (a) but it's not working, maybe try resetting the training data in case some earlier training (bulk training?) has erected an insurmountable bias.
I'll dupe for bug 373332 also note that training occurs after a TB restart. That is often going to confuse people, as I run Tb all time and sleep rather than shut down os allot.
