This may be related to bug 379311. I am in Thunderbird 3.0a2pre, today's build. If I edit my addresses, there are often duplicates. If I select one of them and hit the delete button, or right-click it and hit delete, nothing appears to happen. But the card is gone the next time I reopen the address book, so this is a problem of not refreshing the GUI I think.
Are you doing this within a search? i.e. have you entered some characters in the search box and then deleted the address, if so, this is a duplicate of bug 435027.
