This has happened with me more than once actually.
When clicking on the X button to close a window, nothing actually happens and the window does not close.
Possible associations: probably when leaving a window open for a long time (hours) or with opening many many tabs
Reproducible: Sometimes
Steps to Reproduce:
Not sure how to reproduce, but i will keep trying to reproduce it
possible causes include
1. leaving the affected window for a long time open
2. opening many tabs
Summary: Firefox 2 Window does not close → Firefox 3 window does not close sometimes
Version: unspecified → 3.0 Branch
I am on KDE 4.0.5 on Kubuntu linux
Oh, In case it turns out theme-related:
I am currently using the theme KDE4+Firefox3
Does this still happen when running safe mode?

This event is sporadic that I can not reproduce it in safe mode.
It only happened like 4 times these last two months.
For your information: in the same time you can't close the window by clicking on the 'X', but you can still close it by File-->Quit!!!
Do you have any add-ons installed? One of them might be causing it, especially since it doesn't crash in safe mode.
Update:
This behavior when it happens, it is associated with an inability of flash applets to respond to the mouse clicks
So if I have a youtube video .. it runs ok .. but I can't click on it to raise the volume or rewind etc. Flash applets become completely non-responsive.
I have the Flashblock extension installed btw.
And as I said file-->quit works .. it is just the 'X' button (and the flash)
Reproducibility: sometimes .. cannot predict when

No reply, INCOMPLETE. Please retest with Firefox 3.6.x or later and a new profile (http://support.mozilla.com/kb/Managing+profiles). If you continue to see this issue with the newest firefox and a new profile, then please comment on this bug.
