Whenever reorganizing bookmarks - i.e. moving them under a folder or moving a folder under another folder - this seems to confuse the bookmark sync logic in Weave. When second PC syncs up, all bookmarks that were moved get duplicated and exist in both old and new locations. Each bookmark has a unique ID - i.e. ID="rdf:#$CnoJ1" - so perhaps this can be used to track each bookmark correctly.
Reproducible: Always
Steps to Reproduce:
1. Move bookmarks in Browser #1 - resync
2. Open browser #2 - resync
Actual Results:
Old and new locations of bookmarks both exist (duplicates)
Expected Results:
Tracked the move such that bookmarks in browser #2 are moved rather than duplicated.

I just tested this, and it's working for me. Perhaps something else was broken with your setup at the time?
