Was this really with "an app" or was it with Colloquy prior to the current version, which stopped doing that?
I don't have this problem on Mac OS X 10.5.6 Intel (Firefox 3.0.8). If the pointer is over the Firefox window when scrolling, Firefox will scroll. This is standard behavior on Mac OS X.
