In certain conditions (which are detailed below), Thunderbird will de-focus when some configuration windows are closed.

Details are provided under "Steps to Reproduce".

Steps to Reproduce:
1. Start Thunderbird. I have one RSS account with three subscriptions, though I also saw this bug with two subscriptions so I doubt that has any effect.

2. Navigate to "Tools | Account Settings...", and select the account. In my case, the RSS account is the first in the list and is selected by default.

3. Select "Manage Subscriptions...", then expand any item and "Edit" it. You don't need to make any changes, but you do need to open the "Edit" box.

4. Cancel the "Edit" and "Manage [...]" windows. You can use either the GUI or the <Esc> short-cut.
Actual Results:  
When the "Manage [...]" window is closed, Thunderbird gives focus to the previously-used application.

Switching back to Thunderbird shows the "Account Settings" window, as expected.

Expected Results:  
Focus should not be lost.

I am using the default theme and have only the "Talkback" extension installed.
