I'm not sure what use they serve, but right now they're clickable and do nothing.

Clickable Message IDs allowed an easy navigation backwards in a newsgroup thread before the rewrite of the message header pane. Or possibly I haven't got the point, because otherwise I can't explain your statement that they would "do nothing".
Maybe David just tried left-clicking (which seems broken), right-clicking brings up a menu and sometimes it is useful (like bring up newsgroup post in google groups).

Message-IDs / References new vs. old

I fear I messed up the display of message IDs and references, sorry. The old message header pane showed clickable and useful references in newsgroups despite mailnews.headers.showReferences set to 'false', the new one doesn't show them even with this preference set to 'true', which is probably another bug.
Ilja: i don't think there's a bug about that. Mind filing a regression bug for that?

When the work was done to implement references they were hard coded to active for news.  Only Mail is effected by the pref in prefs.js. So if there not working for news that breakage is a regression.
