There are a number of SPAM filters that are designed to pre-filter e-mails before the e-mail client is started.  They can call the e-mail client.  A command line argument "get all mail" would allow Thunderbird to be loaded and collect all e-mail with a single call, normally a button in the SPAM filter.

The use of the normal check for new messages and download automatically settings are not suitable as this bypasses the SPAM filter which in many instances is set to auto delete the bulk of received SPAM before the e-mail client has a the opportunity to download it.
The last paragraph is not clear.

The check for new messages at startup can't be used as this would check when Thuderbird is started to compose mail or to re-read existing mail thus bypassing the SPAM filter.

I would think setting Thunderbird to start in offline mode and then clicking the blue monitors to turn online mode when you want to get mail would be an acceptable workaround for this edge case. This is very much an edge case I think.
